This sounds like a classic case of needing a coffee break and a whiteboard. Map out every single step, no matter how small. Sometimes the error is in the sequence, not the individual steps.

Or maybe your expectations are just too high for this specific synthesis. Not every peptide is going to give you 99 percent yield and purity. Sometimes you work with what you get.

Have you considered a different purification method? Sometimes a small tweak there can make a huge difference in your final product purity.

Yeah, what echo88 said. Degradation is a silent killer of good research. Check your temperatures and pH throughout the process.

What about your starting materials? Are you absolutely sure they are top notch? Sometimes a bad batch can throw everything off.

Are we sure this particular peptide is even stable under your current conditions? Maybe it is degrading during the process. Have you run an intermediate sample analysis?

Thanks for the suggestions everyone. I did try a different purification method, a slightly different column, but no major improvements. Maybe I do need to just step away for a bit. My brain feels fried.
